The short answer to this is: to distinguish it from "it's" = "it is".
I imagine you already guessed this, and what you're really asking is: why should the contraction's apostrophe take precedence over the possessive apostrophe? (i.e. why that way round?).
If you confirm this is the case, I'll do some more research.
